Then they turn around and make a "sequel" to it but don't include the option to buy the joysticks "thing" seperate thus alienating any other possible big sells on the game.

Well perhaps they made money on that BECAUSE of the insane price... Perhaps they relied on the hard core fans who would buy the game anyway.

Perhaps they also lost money because they were developing Phoenix Down (was that its name?) that got cancelled because it wasn't gonna sell?
