I just found it interesting.
I was gonna point out the same thing, but I guess since RPGs tend to be more character/plot driven... most of the interesting baddies would come from there.
I shall break the mold, and nominate the most hard-working villain of all-time.
Bowser/King Koopa
I mean he has been trying for almost 25 years. He kidnaps the Princess on several occassions, but his plans never really get past that. He can also flips sides when he feels his evilness is being threatened.
And most recently, a game takes place inside of him so....

Ah, Mass Effect. I had so many problems with getting around the AI and the horrible lag I would experience. I was so driven to finish it too and it just killed the experience completely.

Thats not really a video game villain, unless your referring to the horrible lag, cause thats pretty evil.

I've beaten Mass Effect no less than three times, and I have no idea what you're talking about. Was there an issue with some Mass Effect copies?

There probably was, I know on one planet later on in the game, I think the one where you kill a bunch of the bug things, but when you leave the cave the frame rate drops to about 3fps and its absolutely horrible, you can barely pause the game to reload and try again.
