Ok.. Since you want nostalgia, I'm going to recommend you Paperboy 2 for the SNES. A game I later found out that nobody liked, I loved it to death during the SNES era (well, I still do actually). I've never managed to finish it though

I also love Tiny Toons: Buster Busts Loose, again for the SNES. But I don't think that's an underrated game.

JFG is ok, but not as great as they say it is. It gets a bit boring near the end. I don't even know if I ever beat the game.
I think most of the hype was about some kids shooting up insects and cute bears, with blood and gore. On a Nintendo console. By Rare.

If you're into strategy games, find the Myth games. As a diversion from the N64 ones.

Secret of Mana was a cult classic, for the U.S. anyway. Didn't do great.

The Longest Journey for PC is another cult classic, though I think it did ok in sales.

Enjoy your nostalgia. I imagine it won't last, especially if you're going back to play N64 games. The graphics are just so outdated for most N64 games that it becomes unbearable. The frame-rate alone can obliterate your nostalgia for N64. SNES era games, PC games, and PS2 era games, on the other hand, usually don't cause the same thing.
